The correct answer is nowhere. You can only buy it online at Amazon.com. You can't walk into a store and buy a Kindle. Any store that is selling you one is buing from Amazon and selling it to you. It will be more expensive than you buying on your own from Amazon.com
What do you need to buy the Amazon Kindle?
a) Credit Card (an Indian credit card will do). If you don't have a credit card, but have a HDFC Debit card. You can create a Netsafe card here. The Netsafe card is a one time use virtual card which will draw funds from your bank account. It is completely safe to use and is backed by HDFC Bank.
b) Amazon.com account. If you don't have one you can sign up here.
c) A delivery address in India.

If your order involves inter-state delivery, you may be asked to provide an additional Form 39/VAT clearance. Read more about this in this post.
You do not have to pay anything else apart from what you have paid Amazon. Amazon and their courier partner take care of all customs and other duties. If the courier delivery guy asks for more money. You should take the package and call his company right away.
